Select the lines, and colour them. Or If the lines are on their own layer, separate from the colours and background, and that layer has transparency, hit the Lock option in the layers dialog and paint over the lines. Of course GIMP (a raster image editor) isn't designed for doing line art. You'd be much better designing line art in a vector image editor such as Adobe Illustrator or the Open Source vector image editor Inkscape http://www.inkscape.org - then all you would need to do is click on the line, and change the stroke colour.
