In iTunes make sure you have only checked the songs you want on your iPod then while your iPod is connected go to File > Update iPod. This is how I manually update. If you have a ton of stuff for one or two songs then the below will work but this is how I manually update and it works fine, I'm not about to micro-manage 1800+ songs and 100 or so videos.
