The system helps to keep your car cool while parked out in the sun. If your car is cooler, then when you get into it the AC won't have to work quite so hard to get you comfy. Less AC use means less hybrid battery use (since the hybrid battery powers the AC), which means that your gasoline engine will run less (to recharge the hybrid battery), meaning better fuel economy for you.

The solar panel roof on the Prius is not an a la carte option. It is only offered in the "Prius IV" trim level and it's a $3,600 option that also includes the navigation system and premium JBL stereo sytem. The solar panel cools the interior even while the engine is off by using the fan to recirculate the air. The fan is therefore powered by the solar panels. I don't know prices but the panels run the ventilation blower to help reduce the amount of the annoying hot stale air that collects in the greenhouse that is a car with the windows rolled up that has been parked in the summer sun. The panels do not serve any other purpose and they don't charge either battery.
