City Hall. Go to the tour office and get a ticket to the top. It's free. Also, ride the subways (day time only). There's lots of historical sites (Independence Hall, the Liberty Bell) downtown and almost too much more to mention.

City Hall, Liberty Bell, Chinatown, The waterfront, (It's cold but worth the visit). If you're game for it, take Amtrak to Wilmington, Delaware (approx.1 hour away) where it's lovely too.

I found that sitting under a tree in the park behind Independence Hall and thinking about who else could have been there a couple hundred years ago was pretty profound. I also enjoy having a glass of wine at one of the sidewalk cafes on Rittenhouse Square. The Reading Terminal market is a neat place to get a smattering of local-ness. Getting a person to stand in line at Pat's while another stands in line at Geno's and then forming your own opinion on whose cheeseteak is better is about as Philly as you can get!

Everyone has mentioned some very cool places, but if your definition of cool includes sites that are off the beaten track you might check out the Mutter Museum. It's a medical museum based on a collection used to teach student doctors about human anatomy. It isn't for everyone, but it is definitely interesting and worth a visit. Check out their website: http://www.collphyphil.org/mutter.asp Other places to check out (besides the traditional historic sites) are Reading Terminal Market: http://www.readingterminalmarket.org/ Also I believe Eastern State Penitentiary is open again for the 2007 season. That's a pretty interesting spot - Al Capone was a "visitor" there for awhile. If you visit in October, the haunted house at the Penitentiary is very cool. http://www.easternstate.org/ Hope you have a good visit!
