You can take the NJ transit line North East Corridor from New Brunswick to Penn Station. And when you come out of penn station you can either walk to time square or take the subway. Suburban Transit runs a bus directly from downtown New Brunswick to Port Authority Bus Terminal, one block from Times Square. I used to take that bus all the time when I was a kid. It's still there!
