I have done this travel several times and you have two options: First option is go from Munich to Prague and there change a train there to Olomouc. There are not many direct trains and they take about six hours or so to go from Munich to Prague. From Prague to Olomouc, trains are leaving hourly and some fast train can take you there under 2.5 hours. The second option is to take a train from Munich to Wien and from Wien to Czech Republic. However, there is no direct connection, so you may change in Brno or Prerov and from there Olomouc is under one hour of train ride. From Munich to Wien the trip takes rather long time, about 7 hours or so if you dont have to change in Salzburg. Plus Wien train system is now undergoing thorough renovation, so the delays are numerous. The trip via Prague is cheaper, but through Salzburg more sceneric.
