  There is a direct train, but it is a night train only. If you want to travel during the day, you will need to change trains. Unfortunately I cannot get a quote from the Polish rail website, but Rail Europe at http://www.raileurope.com is willing to make a reservation and quote a charge for it. It is going to be around $100-110 if you book it through Rail Europe. Make sure you do it in plenty of time, as you need the ticket to be shipped to you. Remember as well that you cannot book any rail trip more than 90 days in advance of today's date. You also have the option of just waiting until you are in Europe and buying the train ticket from any major rail station. Using the Deutsche Bahn website (German Rail - they will give you train schedules and times for pretty well anywhere in Europe) I can see that it will take about 8-9 hours to complete the journey, and that almost every trip involves travel on an EC (EuroCity train), which is subject to a compulsory reservation. As a result, try not to buy your ticket last minute before boarding, as it may well already be booked. That being said, you can wait until you get to Europe if you will be spending a few days in Krakow before moving on. Even if you arrive in another city/country you can go to any major train station to book your journey in advance.
