  After you have Manaphy leave, do a couple of missions from the mission boards. After 2-5, another storyline mission should pop up, I believe its Team Charm's Mission in Aegis Cave. To activate that mission, go to the bottom floor of the guild when everyone in the guild disappears. After the Team Charm missions, do another 2-5 missions and a clip of Cresselia chasing after Darkrai will ensue. You are then required to do several mission: Mt.Travail, The Nightmare, and Dark Crater. During the time after these missions, Manaphy will reappear and ask to join your team. Also, shortly after having Manaphy join, it will tell you about the Marine Resort dungeon, perfect for finding Gummis. Just keep doing missions. Try going for Master Rank Rescue Team and Level 100.
