Yes, basically the money would come out of your bank account for your ebay purchase. The reason to "have money" in your paypal account, would be if you were an ebay seller, and you needed to have that money there in the event you had to refund someone. You're all set up with paypal, and so all you have to do is buy your item, then pay by paypal. ebay will automatically pull up your bank account info you set up with paypal (or the last 4 digits on your account). Then you click on "confirm purchase, and after a few hours, look at your online bank statement. You'll see the charge there for your ebay purchase.

Best way to think of paypal is as if it where a real bank. your balance says $0 because you haven't physically put money into it. But this isn't a problem as your account is linked to your credit/debit card you used to verify your account. When ever you buy something using paypal as payment method the money will be transferred from you bank account into your paypal account and then onto the vendor that you bought from.
