If I get a new PCI video card will the video on youtube and HD videos be smoother? I have an Atom processor?

Will this work? because I built my own PC with a cheap Atom(1.8ghz) processor motherboard. It has Windows 7 installed.

Not really. Graphics cards and CPU's process data into a very high-res visual image on your screen, this is what takes up all their power and memory. Things like movies, youtube videos etc are pre-encoded packages of data that don't require anywhere near as much processing power.
No. You need to upgrade that CPU to at least a C2D, that is the problem. I find it hard to believe you built a PC with an Atom anyway, never heard of such things..lol.

My 6 yr old laptop that I sold to a 12 yr old girl has double the processing power as your Atom CPU. and Atom CPU's were made for windows XP not windows 7. Windows 7 is too heavy for a little baby atom processor. One guy suggested running Linux, I actually think that's a great idea for a slower CPU like yours plus it doesn't have as many issues as windows.
