Hmm do you have 3 separate drives or just one with partitions? It sounds like a software problem to be honest when did this start happening? Maybe you could use system restore to roll back you system?

CCleaner? Try using Glary Utilities instead for safer, non-maliciously deleting some files. Because, some disk cleaners also erases files that you need secretly that you approve but it will not inform you about that specific files while deleting those. Try this: From START taskbar, open Control panel, then open Administrative tools, after open Computer Management. After the Computer Management window is open select Disk Management and look for your missing drives there. Maybe, they were unpartitioned or unformatted drives. And also try Smart Defrag v2, used for maintaining drive fragments or file index-arrangement, keeping it to work

run malwarebytes and check for a virus, if nothing comes up go download and run cceleaner's registry checker. you can get both these programs free online
