Nope. Doing so would actually be in conflict with "freedom of religion" which is covered by Article 18 of the Universal Declaration of Human rights. What this means is, you have the freedom to worship in whatever religion that you choose, and this also includes location. To simply create "zones" for religious buildings to conduct its purposes, that is the same as saying that there should be separate facilities based on race or class. The point in your argument seems to be enacting a physical barrier system that coincides with a law that is already in place "separation of church and state". But the flaw in this argument is that it isn't the same thing. Separation of church and state basically means the state cannot tell the church how to conduct its business, and it is free from being taxed by the state. Basically it means that the state and church have separate boundaries as it is. The state cannot infringe on its rights. Adding boundaries (physically) or zones would actually do the opposite of what separate of church and state is now, and that is to become a dividing entity based on law.

The government has already recognized "church zones". Those are the places where non secularized churches are present. So basically, all the rest is the "secular zone". On the other hand, you are free to pray anywhere, as long as you don't annoy others by doing so.

As long as we aren't talking about the United States government. Here church services can be held in one's home. Worship of one's choice should be legal anywhere as long as it is behind closed doors on private property and no harm is done.
