What is the best resource for learning practical website architecture (preferably PHP) for online shop kind of thing?

I have been developing an online shop website (kind of ebay) but I feel that my codes are messy. This is supposed to be passed down to another party, and I guess they won't understand the code the way it is now. Where can I learn how to code a website with nice structure, step by step. As for now, Everything (html/php/javascipt, no MVC, no modularity) is scramped into PHP files, based on functionality.
