Which university in Germany should I apply for M.Sc (Computer Science?

Is it a good idea to get a MSc. degree from an applied science university in Germany if I'm planning to continue for a PhD?

    If you plan to do a PhD in Germany it would be better that you study at a University /Technical University(TU) which is actually research oriented rather than a University of Applied Sciences since the studies at UoAS's are more practically oriented (prepares one for working in the industry).

No. Traditionally, a Masters from a Fachhochschule did not qualify you for a PhD program. That has changed officially now for political reasons. However, many university departments still dislike it (and probably try to prevent it, or at least discourage it, even if they don't admit it publicly.) You should check with the specific department where you want to do your PhD.
