    You need a student visa. Japan does not recognize dual citizenship. Merely being born in Japan does not make you a citizen of Japan. Being born on a US base does not make you American either. If you have a US passport then you are an American citizen and not Japanese.

No such thing as automatic citizenship. Being born in Japan does not make you Japanese, there is more to it than that. Unless one of your parents is Japanese and put you on their family register you are not Japanese.

This is a difficult one. One of your parents is half-Japanese. If they have Japanese citizenship, then I think it's easy for you to get citizenship. I think you might be able to claim citizenship based upon your grandfather (I think for Japan it goes for 2 generations). If your half-Japanese parent is listed on your grandfather's Koseki tohon (family register), and I suppose they will, then it should be easy for you to register too. As Ed says, go ask at the embassy. If you're not registered as a Japanese citizen, then as Yak Rider says you will need a visa. However, as long as you have the ability to prove you are able to support yourself, I think it's no problem. Apply to the university you want to attend, and go from there.
