http://bugs.mysql.com/bug.php?id=60103: Go to Preferences -> SQL Editor and set to a bigger value this parameter: DBMS connection read time out (in seconds) You might have to close and re-open MySQL WorkBench. Eventually kill your previously query which probably is running, and run the query again.
