Is there any proof that flowing water is better or safer to drink than stored water?

This questions stems from a post I made on Facebook wondering why people throw away water that is stored in a container for 2-3 days. They call it stale. But wasn't that water stored for many more days in the tank, or in the dam, or in the pipelines that transported it to their homes? Friends said that flowing water is less likely to cause infections than stored water, hence they throw it away.
