You don't say what time of year you'll be staying in Venice, and this can make a huge difference to the cost of accommodation. Carnivale, from 26 Feb to 8 March, is one of the most expensive times to be in Venice; High season is usually from May to June and September to October; there are often hotel specials during July/August as it is so hot. Even though Venice has a reputation for being expensive, there are cheaper hotels to be found. Have a look on TripAdvisor for an idea of prices and then look directly as the hotel websites. Rooms with a water view are usually the most expensive.

I booked a hotel in Castello, called Ca'Furlan for 3 nights for 430 Euros. That works out to about $188. I did quite a bit of research on this and I don't think it gets much lower and also depends on the time of your travel. I booked this through Booking.com and the advantage for me is the fact that you don't have to pay in advance and a buffet breakfast is included. It is very strange that you can't find some cheap hotels. They are every where. Maybe the thing is like what you say "the wrong site". You can search here http://hoteleyes.com, it can search dozens of best hotel booking sites at once, and you can find your favorite hotels. I have searched the site for you and find that in Venice, there are 600+ hotels provided by this site. The cheapest one is "Hotel Alla Salute", which is about $23/day. There are some other cheap hotels like "Club Hotel", "Hotel Astoria", "Hotel Reiter", and etc. These hotels are all very cheap.
