5 day trip to Germany. Should I go to Munich and go do things around there or go from Frankfurt to Munich?

munich is a lovely and lively city - plenty to do for some days, but time left to hop across the austrian border and visit salzburg (mozarts home town and very, very beautiful)

We lived in Frankfurt for a year and loved the area. Here is an itinerary I would suggest (rent a car with a Navigation system so it is easy to go around) - Day 1 - Start at 8.00am. Spend a couple of hours in Frankfurt around Alte Oper (old opera house), Zeil (shopping area), ending at the Römer a complex of eleven buildings from the 15th century, including the Old Town Hall (Altes Rathaus), the New Town Hall (Neues Rathaus), and the Gothic church of St Leonhard. This area is a nice plaza to have a coffee / snack. You could cover this in ~2 hours. Then drive to Heidelberg - this should take about an hour and you can see Heidelberg castle which is a beutiful castle by the river Neckar. When you are done head to Altstadt (old own area) which is quite small but very nice. You can have lunch here, and one other nice area in Heidelberg to see would be Alte Brücke (old bridge) and Brückentor (Bridge gate) which are right there. You should be able to cover Heidelberg in ~4 hours. And then drive down to Rudesheim - which is a ~45 minute drive and very nice town / village on the river Rhine. You can take a cruise on the river. It has a cable-car ride to the Neiderwald monument. And the village has a lot of cobblestone streets with restaurants, shops, bars, etc -it is quite nice. You could have dinner here and either stay at a hotel overnight, or drive back to Frankfurt which would be ~45 minutes. Day 2 - Drive from Rudesheim (or Frankfurt) on the Romantic Road to Rothenburg - a very nice walled medieval city. It is a ~2 hour drive and halfway to Munich. You could stay the day here exploring the city, and stay overnight to do the nightwatchmen's tour. Their tourist website is http://www.rothenburg.de/ -- this should give you a summary of what to do. Day 3 - Leave for Munich and spend a day there. Start at Marienplatz, the center of the city. Many of the city's attractions are in the immediate vicinity, so you can go about on on foot or on trams. Things to see include Michaelskirche, and Asamkirche - both of great German architecture. The old part of the city is also near Marienplatz, including Alter Hof (the original royal residence) and Hofbräuhaus. Other areas to go to are Ludwigstrasse and Leopoldstrasse stretches which have nice architecture, and Maxvorstadt which has many museums. You can also ask the hotel concierge for other suggestions. Day 4 - 5 - Start early. Leave Munich and head down to Garmisch-Partenkirchen - a 2 hour drive. It is located at the foot of the Zugspitze, the highest mountain in Germany. This town hosted the Winter Olympics and is very nice and picturesque. The churches of Martinskirche (Garmisch) and Pfarrkirche (Partenkirchen) are nice. You get a flavor of Bavaria in this area. Innsbruck in Austria is 40 minutes away by car. And you must go to Neuschwanstein Castle - the fairtale catle. And then head back to Munich airport around noon on Day 5 for your flight.
I would go to Munich. Five days isn't very long and Munich is a really cool city (I haven't been there yet, but my dad has. I know that Bavaria is cool because I live in Nuremberg at the moment.) We had a 2 week Europe trip and only spent 2 to 3 days in each city. We didn't get to see nearly as much as I wanted to. So definitely stay more days in Munich and don't split the time with Frankfurt!
