There are tons of safaris in South Africa and Kenya. I would definitely recommend South Africa. Personally I would not suggest Kruger- it's a huge tourist attraction and a bit overrated in that sense. There are a lot of other great safaris. I would recommend a company called ExecuPlay. They offer customized tours and have great deals on boutique hotels- perfect for a honeymoon. Cape Town also offers hiking and a host of other great outdoor activities so definitely consider that as well. Durban has great beaches with a boardwalk, a casino and great cultural sites. Other countries include Mozambique (beaches), Tanzania/Zanzibar (beaches, surfing, etc), and Kenya (safari, beaches). Hope this helps!

Kruger Park South Africa is absolutely breathtaking. I've been twice. So you could start there. You could plan your 3 weeks on this site, Prices are in SA Rand so you will have to convert. ( about 15 rand to a pound )
