When people yawn, they tend to tightly shut their eyes, and this does two things. First it squeezes the lacrimal duct, causing more tears to flow into the eye. Secondly it squashes closed the tear ducts that drain the tear film from the surface of the eye. As a result there are more tears in the eye and nowhere for them to go. So when your yawn ends and you open your eyes again they are watery...

there are lacrimal sacks around your eyes that hold fluid AKA tears when we yawn we put pressure on these sacks and the fluid is released which couses tears to comes from your eyes... Tears drain away from each eye along two channels marked by a tiny opening at the inner edge of each lid. The channels lead to the lacrimal sac at the side of the nose, which is why your nose runs when you cry.

There are many hypotheses regarding why we yawn. See wikipedia for a list. The tearing up of the eyes provides food and moisture to the cells in the cornea, which cannot gain food/water/etc directly from the circulatory system because it must be completely clear so we can see (imagine having blood vessels in your eyes--it would be impossible to see!).
