Unix concepts and applications by Sumithabha Das is a very good book for learning basic linux commands and scripts. 'The design of UNIX operating system' by Maurice J bach is a wonderful book for understanding the LINUX architecture and how things work internally in LINUX.

This is somewhat vague. What actually do you want to learn in Linux ? If you want to use it as windows go ahead. Now a days Linux is quite graphical and user interface is easy to use.  They come with all resources preloaded. Google if  you want to learn shell programming. There are plenty of good resources.

Can't say about Linux programming specfically, but I found "Sumitabh Das" to be really a very nice book, at least to start with the basics of Unix.
