If you are inserting a gene somewhere other than a multiple cloning site (although I'm not sure why you would), there is a possibility that you will insert it in the middle of another vital sequence, such as another gene (maybe antibiotic resistance) or the replication origin. In some cases the cell will die, in some cases it won't.  It depends what was affected. I'm not too sure how you would introduce a mutation into a non-restriction site, unless you would want to preform a single nucleotide mutagenesis, but in that case you would not be inserting a gene.  Please elaborate on this.
