One very well known source of online courses around Software Engineering is MIT. Seems more focused on development, though, http://ocw.mit.edu/courses/electrical-engineering-and-computer-science/

Depends on what excites you. There are many expert, well-paid Web developers, system programmers, game programmers, embedded programmers, and even testers. My suggestion is not to worry about courses too much and try to join a software start-up as soon as possible.

As for languages concerned , Java , Python and php are damn popular as of now. They have applications in umpteen no. of fields and products . Big Data is ought to go long in the race of IT skills owing to its user oriented results and applications . However , as far as I have experienced , if you learn some hardware oriented languages , they might find you a better say in embedded systems' companies

It is nice that you are serious about developing you profile, but it isn't possible to suggest what you should take up without knowing a bit of detail about your current role. A few things that I would suggest to retrospect before taking a decision are like this: What's the technology that interests you.. In these 2 years, what did you like the most.. Was it development, testing, support or environment management? How good are you at catching up with new technologies.. What's the time you would take to learn and implement the same? People could tell you thousands of technology to learn,  I could do that too. But the best person to know your ability, skills and capability is YOU. Thank you for asking. :)

CDAC, Pune or Vector, Hyderabad both offer great courses. I have heard of SEED Infotech, but am not sure how good they are as I don't know anyone who went there. That being said, if you already have 2 years of experience, I would suggest working for a startup. While the pay might be less, it is definitely a better work and learning environment.
