What is the history of the stereotyped Native American (Indians) war cry/whoop/chant, and what is its proper name?

This ancient ritual can be dated in some cultures over 2,000 years ago. During the American civil war, a similar battle cry was often used - the Rebel Yell by Confederate forces. The ululating war cry entered popular culture by way of people who were on the receiving end of it. Native American war cries were filled with yells and shrieks and were often ululating. The hand over the mouth is just for people that aren't able to do it naturally (or a joke for kids' cartoons). I suppose you might say there's a misconception about how widespread or uniform one particular war cry was held, when it differed between peoples and over time. That link you provided (the one that works) is rather funny. It is just wrong because in many cases (such as the war cry, but also most things quoted there) it treats all 'Indians' as the same, when the entire site appears to have been formed to combat exactly that.
