How do I separate the SEO of subdomains from the SEO of my primary domain?

Our company establishes subdomains off of our primary for each of our clients (e-commerce applications). Each client site is also given an actual domain name, which just redirects to the subdomain. How can we separate the SEO of the subdomains from our primary/corporate URL? That is to say, is there a way to make Google and others look at our corporate website separately from any of our client subdomains - so that their links do not show up as sub links in our search rankings?

Answer:
I dont think there is a way to do that. Subdomains (as the name suggests) are parts of the domain, so they are treated by Google that way and pretty much by all known SEO tools.
