What are the best ways to use Google Analytics for track click through rates for ads that are on your site?

I have ads with search functionality on my website. When a user clicks the ad, the site performs a query, and displays that item. I would like to track the number or times a user clicks these ads. What Google Analytics reports can I use to track this? I cannot set up site actions because of the site's complex architecture.

There are two methods I've seen to track internal ads using Google Analytics.
